As far as I understand, you are talking about the Auto-wait timeout, ms project property. Am I right? If so, you shouldn't have any problems with using this property after running TestComplete via the command line. It has no such limitations.
One more question. What do you mean when you say:
..., but it seems the commandline startup does not use these playback settings.
We changed project settings and default settings, none of which seems to be used.
In other words, which symptoms or signs make you think so?
One more tip: try to post the value of this property to the test log. For this purpose, you can use the following script line:
Make sure that the value posted to the test log equals the value you have specified.
It can also help if you post your project here. This way we might find possible reasons of this behavior more quickly.
