You can simply copy the entire project over to a new folder after it's been renamed. The folders themselves are not vital to the project so long as you preserve the same general folder structure.
Have you looked into the "cloning" function?

Here is my folder structure
.../HSC/HSC <Project Suite name>
../TTU/TTU<Project Suite name>
I created the first one and worked on it. Now we have to work on for second one. As per your first suggestion this will mess up the HSC folder structure
How does the cloning work , cloning is not available for project suite .

I looked at the cloning.
With The cloning I have to follow the below steps.
1. Clone the Project to the location for e.g. .../TTU/ and I can give the name of the project TTU<project-name>
2. Create new Project suite in the location for e.g. ../TTU/<project suite folder get created.
3. Copy the project folder in step 1 to the project suite folder in step 2
4. on TestComplete IDE add the Project - Add existing item.
