I've also come across this issue which can be annoying. However, if you Google search for "TestComplete OnUnexpectedWindow", it should refer you to OnUnexpectedWindow Event or Handling Unexpected Windows. It will give you an in-depth knowledge on how to resolve unexpected windows.
