First of all, keep backup copies of all the name mapping files you are working with, just in case you want to revert.
If the name mapping file is coming from a test on the same application you are testing, then I wouldn't expect any self-destruct behavior. Easiest thing to do is make a copy of your name mapping somewhere safe, remove it from your project, add the alternate name mapping into your project and let it run. I would expect there to be a few stumbling blocks, but you can decide if they are manageable or too many to fix.
