Hey there - clay_arms was kind enough to reply in the Atlassian forums:
@Darryl Lee Yes we did find a solution. Smart Bear suggested we uninstall and reinstall the Zephyr plugin for JIRA and this fixed our issue (links appeared as expected).
We would like to try this, but would like assurance that there will not be any data loss. Also, will I need to reconfigure any settings after uninstalling and reinstalling?
