Try exploring the windows via TestComplete's Object Spy. Maybe the Visible or Enable properties will change. If you find a unique property for each window, you can add it to the mapping criteria. Please read the "Adding Identification Properties to Mapping Criteria" article for details.
Another way is to map each window by a unique object located inside it. You can use the Extended Find feature for this.
