On the Internet, I've found out that JSDoc3 works only with *.js and *.jsdoc files by default. This rule is set in the configuration file - conf.json. Try modifying the source.includePattern option so that the tool could handle *.sj files.
BTW, we have a suggestion to implement the feature to document scripts in TestComplete in our DB, and your request has increased its rating. Thanks!
