Do you have Visualizer images in your project? In TestComplete 11.20, there is a known issue related to the long check in / check out operations listed here. Please refer to the article to learn how to avoid this issue.
Yes, we have Visualizer images in our project. Just 6 scripts have visualizers out of 80 scripts. The same project checkin/Checkout works fine with SCC API PRoviders Plugin. I am seeing the Checkin/Checkout performance issue with Team Foundation Version Control plugin only.
Also could you please let me know how to delete the Visualizer images .

The overcome steps are listed in the article I specified. Please take a look at them:
Storing a large number of Test Visualizer images in a source control system is not recommended as this can reduce performance of the check in and check out operations on the test project. To avoid performance issues, remove unnecessary Visualizer images from your source control-bound test project. You can also disable the Bind Visualizer frames to SCC option to command TestComplete not to add (and check in) Visualizer files to the source control. For details, see the Visualizer Data and Source Control Systems section of the Test Visualizer Overview topic.

I deleted all the Visualizers from my local machine and server. Still it is very slow.
