Project Custom properties and Environments not deleted

I am using soapUI Pro 5.0.0 on Windows.
The problem was seen on one of the composite project.
The problem was although I deleted project's custom properties and environment entries, saved the project and reloaded it, all the deleted entries reappeared. One more time, I repeated the exercise and this time exit from soapUI however same result.
I noticed that deleted custom properties and environments are not removed from the settings.xml file.
Is this a defect in the new version of soapUI Pro?
