Hi Michal,
I guess you do something wrong (e.g. you minimize the Remote Desktop window while the test is running). Please see the "Running Tests via Remote Desktop" help topic ( http://www.automatedqa.com/support/viewarticle.aspx?aid=2950 ) and make sure your actions are correct.
