You can remove an endpoint on the Projects tab and it will disappear in your environment. However, note that the set of endpoints in each environment should be the same. If you remove an endpoint, it will be removed from all environments you have.

That's the problem. I have no rest service in project tree but still have endpoints in Environments.

This has happened to me while editing intefaces under 'Project' tab while you're still in an environment. To be safe always it's always better to Switch to 'Default Enviornment' before editing/renaming interfaces under 'Project' tab.
To remove the invalid end points, try deleting all environments and create new ones. I think these end points won't show up in the new environments you create.
Not sure you're problem is exactly the same as I faced, but might be worth the try.
Good luck.

It's fixed by creating new environment configuration. But still, it looks like a bug.

Agree! There are multiple problems at the moment while editing interfaces while still in user defined environment. Reported it to SmartBear a month or so back
