Missing makefile

I want to upload a snapshot of the entire working directory of a Git repository (i.e. not just the files affected by a commit or diff) AND tag that snapshot with the appropriate commit hash in Collaborator. The real problem is that there’s some risk I don’t get all of the files I am interested in. For example, when I did it recently a makefile was missing from the upload to collaborator. Any ideas how to fix this?
