Try this

for ( key in S1.split(",") )
{
   frag += "<SecurityGroup><SecurityGroupNameId>00000000</SecurityGroupNameId><SecurityGroupKey>$key</SecurityGroupKey></SecurityGroup>"
}
gu.setPropertyValue('Properties', 'SecurityGroupArray', frag)
