My window issues seem to be fixed, or at least not an issue, when using the PRO nightly build of soapUI Pro 4.0.2-SNAPSHOT as of January 16, 2012. The problem DOES still exist in the non-pro nightly for 4.0.2.

Recommend trying the Pro nightly:
