I'm sorry to hear this is causing you problems. If possible, please let us know what kind of tests are now failing. We are serious about maintaining backwards compatibility, and want to prevent this kind of issue from appearing in the first place.
In the properties field in the lower left corner of the SoapUI window, you can change the encoding for each individual request/test step, but I'm not sure if that will help. In order to change it for the entire application, you can edit the soapUI-4.6.0/bin/soapUI-4.6.0.vmoptions file and change -Dfile.encoding=UTF8 to whichever encoding you prefer.
