It is incredibly annoying that there is no preference to disable the quit prompt, which is a very standard app feature. The current behavior, for example, interrupts scheduled shutdowns or reboots.
As always, Keyboard Maestro to the rescue, as I used it to automatically click Yes in cases like this. However, not sure this will always help, since KM engine could be already exited during a shutdown. Also, since SoapUI doesn't use a meaningful dialog prompt there ("Question", really?!), this will click Yes on every such yes/no prompt.
A built-in option would really be much, much better.
