Did you create this project as non-composite and then convert it to composite? I did this with one of my projects, and it seems like everything remained in settings.xml after the conversion (all test suites, cases, and steps).
I think all of the above resides between the <xml-fragment> tags, so I backed up my settings.xml, deleted everything between the tags (all 500,000 lines), and my project still works fine.
I'm guessing that when you convert your project, the settings.xml doesn't "clean" itself up.

Yes It used to be a normal project
- nmraoChampion Level 3Open the file and take a look at it what content is there in it? Usually should be a small file or in fact you the tool generates it automatically. Not sure about the case of composite projects though.

Are you storing any properties at the level that settings.xml sits at?
