That setting has no effect on the reports folder that the OP is talking about.
I suspect that this is just a skeleton directory structure that SoapUI creates, regardless whether it needs it or not. This is similar to when you are installing SoapUI and you are asked if you want to download LoadUI and you answer "no"; you still get a %UserProfile%/tempLoadUI folder created.
