I had the same problem with 4.6.1 on debian wheezy -- "Exit" does not quit, but "Exit without saving" does quit.
In my case, removing the ~/soapui-settings.xml file solved the problem.
Also, by the way, the error about "TestPBE-workspace.xml (Permission denied)" isn't new and is probably unrelated.
