Hi Dan,
I am not sure that I got your problem right, but I think that instead of attaching to the process, you should start AQtime from your script and specify the project it (AQtime) should use (http://support.smartbear.com/viewarticle/42982/). In the project file you should specify that all profiling results should be auto-merged (http://support.smartbear.com/viewarticle/54544/) or even saved into the database (http://support.smartbear.com/viewarticle/43461/) so you can go through the obtained totals after the script completes its iterations.
