I need to enable and disable the desktop module in script itself, so that i can handle the some of popup.

If you uninstall part of TestComplete when you are running the test, how do you expect it to continue?

No way to do this during runtime.
It is possible to control loaded modules on TestComplete start via /EnableModule command line parameter (https://support.smartbear.com/testcomplete/docs/working-with/automating/command-line-and-exit-codes/command-line.html)
