I need to reboot the web application where is on the Linux server remotely from TestComplete (Windows) during automation testing execution, Also, I need to access into a configuration file where is on the Linux server too, does anyone know how to do that?

Your questions are entirely to vague to be able to get meaningful help. We don't know any details about what your reboot process is, what your server technology is besides the OS or how your configuration file is hosted / available to you.
